I hear a lot of people using skipjacks for Big flatheads. My Question is what is the best way to catch skipjacks?

When the skippies are in below the dams we fish, I usually get them by burning a 2" white or yellow twister tail on a 1/16oz head just under the surface. When they are in there thick, you might miss 3-5 different fish on one cast before hooking one, and they are a blast to fight on UL gear. The multi-jig rigs work great, as mentioned, but I usually just throw 1 jig.

Most of our best flathead catches have been on cut skipjack, it's one of the rare food items a flathead will consistently eat dead or alive.
